If you haven't fooled with any wiring, make sure the wires at the cart charging connector are tight and not touching. The circuit breaker on the charger can also fail, but I agree that the diodes would be the first place to look.

Charger works but cant get it to charge when plugged into my cart 48 volt

This can be one of several problems. Make sure charger works on another cart first. If it does then check total voltage of your cart, has to be at least 42 volts before charger will turn on. If you plug in the charger and it does not turn on then listen for a small click from inside the charger. That would be the relay and if it operates then your voltage is ok and you have something else wrong. If you don't hear the click then check the small gray wire at charger receptacle. It sometimes breaks just inside the receptacle, Without this sense lead, charger will never turn on. If all batteries, wiring, sense lead, fuse in the sense lead are ok, then it might be the OBC (on-board computer).

How do you check output voltage from generator to battery in an club car golf cart

if you look at the charger plug there is a small switch it can either be held down with the cover off or with it on. It should read you between 48 and 50 volts DC with that switch in that switch will keep you from charging the batteries if it is faulty. These chargers are really rather simple and golf cart King has the motherboards cheaper than anywhere else that you can buy them. Help My Club Golf Cart was under water for a couple of days

If the batteries are not sealed, it's likely the water diluted the acid in the battery cells. It's possible a battery service store could empty the batteries of diluted acid and then refill them with fresh. That would require someone who knows what he's doing and has the right safety equipment. Long shot, but perhaps worth a try on one of them to see if it will charge and hold a charge.
