Hope you got it fixed by now, but just in case. Call Bachmann and arrange to return it for repair, for small cost. They will set it up properly as when you remove drive wheels the wheels must be quartered and the drive rods set properly.

remove screw that attaches the side rod to the drive wheel, place traction tire in groove in drive wheel, replace side rod & screw.

It sounds like rather than disconnecting the current the wheels are shorting the track? Does it spark a lot when the back wheels are placed on the track? If so I would suggest the insulation on the wheel axle has broken down.
