Will higher amp hour batteries damage the motor on my CTM HS-2800

I have a CTM HS-2800. I can't find the correct amp hour batteries. can I use a different ah rating and still get the performance from the power chair without damaging the motors?

Absolutely not. Higher amphour batts don't put out more voltage, just more voltage longer.
The 2800 takes U-1 gel cell batts that run about 33 amphours...good for about 12-16 miles. You might be able to fit bigger batts in it, but measure first before you buy...gel batts are pricey.

Agrajag's response is not correct. The batteries are deep-cycle STORAGE batteries. They produce 12 volts of DC current. A 12 amp-hour battery puts out 12 volts to power the mini scooter, a 72 amp-hour battery puts out 12 volts to power the heavy-duty chairs. The difference is the storage capacity of the battery, not the voltage output. Think of it as the difference between a 5 gallon gas tank compared to a 40 gallon tank for two identical cars. The car with 40 gallons will go farther than the little tank, but not use more gas and go up in flames.

The motors on the 2800 only draw X-amount of current, which is controlled by the power controller to prevent the motors from burning up. The power control module on teh 2800 is a Shark DK-PMA01 made by Dynamic Controls, and automatically limits the maximum output to the 2800's motors to 10 amps, which is their rating.

So, you can put any size 12 VDC sealed, gel-acid, deep-cycle battery in any powerchair or scooter, as long as it fits, and the only thing that will change is the distance you can go before needing to "fill up" again.

More AMPS, more time riding your unit. But the HS-2800 can only accept the U1 batteries 12v 36ah amps. Bigger batteries will not fit because there is a lever going across from left motor to right motor.

No amp/hour ratings are a mesurement of time. 1 amp for 30 hours or 30 amps for one hour, same just a rating of the battery, the motor will draw what amps it needs reguardless of the rating, more amp/hours = more run time, that said get good batteries, and sealed gel or glass mat NOT a car wet cell battery, a company called MK makes some good ones and will have the exact size dimensions and rating

Not recommended.  The controllers on power chairs are commonly rated only for the amperage of the batteries you got with the chair.  If you put in higher amp batteries you run the risk of burning up the controller.

Intermitant drive power on my ctm hs 740 mobility scooter

The problem is going to be your motor. After extensive usage, the motor will give up internally and some times it will burn and melt the possitive/negative cables at its housing and it will give you issues with the batteries and the module.
