Auto detection can not be set as default

A 'Driver' is only the software portion to connect two hardwares. You need to install a printer driver for Printer, or a DVD driver for a DVD drive. Similarly, the scanner driver just connects the scanner to the computer.
You need to use a Scanning software to use the scanner. Canon offers CapturePerfect 3, using which you scan documents, do rotation, convert to PDF etc. CP3 has option to detect the page size. CP2 is available free of cost from Canon sites. CP3 comes with the scanner.

Parts of page being scanned are cut off

Whcih version of CapturePerfect you are using?
I use ver 2.0. In the settings page select scanners maximum. In the 'advanced' select auto detection. Then whatever size of the paper guides you choose, that will will be the width and ofcourse the length is automatic. There is a sensor under the paper guide, and it detects the paper width. Any rotation chosen will be after scanning the required size.

Fi 5120c will not scan sheets that have different color entries

Check the software settings in the scanning software. Try running scandisk in the OS. Check if the scanner is working with any other comp. If it works, may be your OS is corrupted.

Reinstalling 2400 scanner driver

If this scanner was previously used on a Win95/8/ME system the likely hood of it working with and NTFS[3000/XP] system is slim. This is because the two system work in different ways and the scanner design for 95/8 does not recognise commands from a NTFS computer. Two thing to try Go to Mt computer/Help/Compatibility and read it up. then right click on the scanner software and click on properties/compatibility and set it to Win98- see what happens You could checkout Xerox for driver updates also. But don't hold your breath
