Led 2 flashing indicates the the computer is undergoing POST (testing components). If it flashing then something is wrong, usually the computer beeps a cumber of times which translates to a code eg ram error.
When led 2 is stable, the computer completed POST and is booting up through bios and then the OS.
Led 1 on which means the computer is receiving power.

Generally you don't need to know jumper settings in newer motherboards. What you may be referring to is the front panel i/o connector. This has the power switch, reset switch, power LED, hdd LED, and etc.

it says for the front panel switches
attach the power led,empi,speakers,power and reset switch connectors to corresponding pins. If you enable suspend mode item in bios setup the acpi and power led will keep flashing while the system is in suspend mode
locate the power switch cable from your atx housing. It is a 2 pin female connector from the housing front panel. Plug this connector to the soft connector marked spwr
