MGE Comet 50KVA online normal on inverter (rotary switch in normal UPS position) I turned off the battery breaker QF1 to test the batteries (using Midtronics tester). The load dropped. I was expecting a charger fault. Assuming there was no input power sag when the QF1 was opened what else could have caused the output to go away?

You should start with Rotary switch on "Maintenance Bypass" position and Qf1 open.
Turn Rotary Sw to "Test" position and wait for self test to execute and UPS to turn on.
Once you get the Yellow lamp lit, it is asking for QF1 to close
Once closng QF1, if green LED is lit, turn UPS off by pressing gray button until it ask for confirmation, select Yes and press Return.
Turn Rotary Sw to Normal position, press On button and the green LED will illuminate.
If, after closing QF1, the green LED didn`t lit, turn Rotary Sw to Normal, press On button and wait for green LED to lit.

measure voltage of batteries, you have to read 13 to 13.5 volts.

The battery should charge as you use the ups. If they don't then its likely the battery/s have failed. Lead acid batteries do not like being left discharged for any length of time. In a motor vehicle the battery gets a bit of shaking around, but in an ups they don't. If not used and left discharged, the plates quickly sulfate up reducing their efficiency to nearly zero. Test and replace any battery that cannot support a test load. Use a battery discharge tester, a bright 12v light or a 12v soldering iron or similar load for testing your batteries.
