Will not autofocus...

You can change this in the menu while in shooting mode. This is from page 48 of the manual:

Choose how the camera focuses.

A (auto) M d (Shooting menu) M I Autofocus mode

A Single AF (default setting)

The camera focuses when the shutter-release button is pressed halfway.

B Full-time AF

The camera focuses continuously until the shutter-release button is pressed down

halfway. Use with moving subjects. The sound of lens drive movement will be heard

while the camera focuses.

The blinking red light means that the flash is charging. All compact digital cameras have a delay when the shutter release button is pressed. Press it halfway down to autofocus, then all the way down when you are ready to take a picture.

It's the autofocus trying to focus. Focus on something and press the shutter halfway down and nnow you can point wherever without autofocus trying to refocus

The D40x only autofocuses with the latest AF-S (and old professional AF-I) lenses. Most traditional (screw-type) AF lenses from 1986 through today will not autofocus on the D40x. If your lens says "AF-S," you're fine.
Most lenses sold today for the D40x are AF-S, and so is the included 18-55mm kit lens. Many non-Nikon lenses from Tamron, Tokina, Quantaray, Sigma and anyone other than Nikon still won't autofocus on the D40x. Try before you buy, but honestly, there isn't much the included 18-55mm lens won't do.
Autofocus systems are fast, but not usually instantaneous. You have to hold the shutter down halfway as you compose the first shot so the AF system can focus and lock, and then the camera fires instantaneously when you press the shutter the rest of the way. See Preventing Shutter Delay for more.

STBY means 'Standby'. This is to conserve the batteries. It will come out of standby mode as soon as you press the shutter release button halfway down.

Look on the left side of the lens. Make sure the button is on A for auto focus and not M for manual. OR not stuck in the middle. Hopefully that will solve the problem.

Camera wont let you take a picture until focus is locked, why are you using M (manual focus) if you expect autofocus to do it for you? In M mode it is up to you to focus correctly or camera will not take the picture.

If the camera is having a difficult time auto-focusing you can try the FOCUS LOCK feature. This feature allows you to focus on another subject roughly the same distance from you and then move the camera back to the intended subject and take the picture without losing focus. First, turn the camera on and locate the Autofocus Target Mark in the center of the LCD. The AF Target Mark resembles an open and close bracket [ ]. Position this AF Target Mark on a subject roughly the same distance away as the subject the camera is having trouble focusing on. Press the shutter button halfway enabling the lens to focus. While holding the shutter button halfway down, aim the camera at the original subject and press the shutter button all the way down.

One or more causes may result in unclear (blurry) pictures. Some common causes and suggested solutions are listed below. The lens is dirty. Clean the lens according to the guidelines for your camera model. The subject was too close to the camera. Make sure that you are far enough away from your subject. Each camera model has recommended distances for normal, telephoto (zoom), wide-angle, and close-up pictures. The subject was farther than the effective range of the flash. Each camera model has an effective flash range. The camera did not autofocus or autoexpose the picture correctly. For best Autofocus/Autoexposure function, press the shutter button halfway down and hold. When the AF/AE Indicator (Ready Light on some cameras) turns green, press the shutter button the rest of the way down to take the picture. If the yellow light blinks, release the shutter button. (On some models, the light will also blink yellow if the shutter speed is too slow.) You did not use the LCD screen Preview feature to take a picture in Close-Up mode. When the camera is in Close-Up mode, always use the Preview feature, both to confirm focus and to aim the camera properly. If you do not do this, the viewfinder will not show you an accurate view of the picture because of parallax error. The subject or camera moved while you took the picture. Place the camera on a flat, stable surface, and hold the camera very steady. Or use a copy stand or tripod – especially advisable at telephoto or high-zoom settings, or in low light.
