Yamaha remote has ability to control other devices (TV, DVD, cable box, ...) only by pre-defined set of models. Look up in your manual to the Yamaha where you will find list of manufacturers and models of devices with corresponding codes. If you can find your model there, program it into the remote. If not, you can try some of the other codes, at least program +/- and other simple functions should be quite compatible among brands.
Yamaha remote supports only those codes that are in the manual (they are pre-programmed in the remote), so no other code can be used. Your only option is to try codes from different brand in the manual (if not done already) or buy a universal remote, which you can program both for Samsung and Yamaha.
You should not lose any picture quality from the DVD player. I am currently having the similar setup with PS3 as the Blu-ray DVD player with HDMI and a Samsung DVD as regular player with component cable to a Samsung LCD TV. Remember the quality on Blu-ray is better than normal DVD so don't expect more than what it is.
