Runs great for a few mi. then it stop and it want start and battery is almost dead .

You probably need to put new brushes in the stator, to rebuild the stator , or replace the stator with a new one. It is external to the engine and should be easier to work on than the internal stator models.

My battery will not charge on my honda GL 1200

If the battery is not charging could be stator or a cell broken down in the battery. Take out battery and try to charge it out of the bike on a trickle charger. If it wont charge in the bike there is a problem with the charging system and may be the stator or regulator.

The other part of my Question was :

Best bet is to take the rectifier back to where you brought it with the old one and ask if they are compatable .connecting up the wrong wires could damage the new unit .

Installing a new stator on a 2005 honda cbr1000rr

Do you know for certain that the stator is bad?
Quite possible of course, but the R/R is a much more common failure.

The R/R used on later gen CBR1000 (or CBR600) is a much better device than that on your 05 1000.

Use this dianostic guide to determine if the problem is really the stator or the R/R - it applies equally to your Honda as any other bike.

One very quick test you can do on your stator is to unplug it, then measure resistance from the connector going back into stator: measure from any of the three pins to the engine ground. This should NOT be short - a short crcuit is an affirmative indication of a bad stator. If open, it is not necessarily definitive of being good, but most often is the case that a 'fried' stator has teh accompanying short to ground.

Have you checked the output of the stator? When the bike is running above idle - say 3000 rpm's, you should see a voltage across the battery terminals of at least 14.1 volts.

If the stator is good, then I would next look at the amount of lights or accessories installed.

Also, if I remember correctly, the early 80's GL's were notorious for having a problem with the 3 yellow wires coming from the stator. The plastic connector would eventually corrode and either kill the stator or burn completely.

there are no new parts available for the 7000, but if you go to a camera repair shop they may sell you a used one, or offer to install it for you at a reasonable price.
