I called Tech Support, and they walked me through a firmware upgrade, and an update.
Step 1. Hold down "OFF" button, and remove the battery.
Step 2. While holding "OFF" put battery back in.
Remote will now enter "Safe Mode"
Step 3. Plug Remote into USB.
Step 4. Go to Support -> Downloads -> Firmware from the app.
It should update the firmware.
Run the update again, but this time, the only thing I did differently was plug in the remote on the screen whic said: "Done updating Extender, remote to be updated next" rather then the next one. The update went through this time.
I had the same problem. I tried all of the above solution from updating java, to getting a new USB line etc etc...calling logitech....a complete waste of time. Anyhew, since I had paid over $300 for this machine, in despiration I played around with taking the battery out mid way though the updating process etc. Finally, when I took the battery out before inserting the USB cable and then starting the update process, magically, it worked. I placed the battery in after the update process was completed. I hope it helps.

Account migration from a Harmony 1000 to 890 is not suppoted, though it may work.
1. In the software, click on the 'Remote Settings; tab.
2. Click 'Manage Remotes'.
3. Connect the 890 and click 'Replace Remote'.
4. Update the remote.
Like I said this is not supported by Logitech, so if anything goes wrong they may not help you out with it. The saftest way to get your 890 set up is to create a new account.

I recommend resetting it up with your components to get rid of the two channel problem.

when all else fails, hold the off button until the remote displays "entering safe mode" and then connect it to the computer and go through the setup process again.
Mine froze at 59% also. Running Firmware Version 4.9
same problem...it gets stuck during update
