I have recently bought a Seamaster Commodore cruiser 1964. It has a Jabsco 12volt marine toilet plumbed to a holding tank. When I flush , Brown water appears as flushing water. Does this mean the holding tank is full please? Is it overflowing back in to flush system? Thankyou. Dave Barnard

If you lift the tank lid off and flush the toilet you will see that a flapper valve lifts to let the water drain from the tank. The flapper valves are designed to stay in the closed position when the tank fills, but to float when the tank is flushed.
The problem will probably be that the flapper valve no longer floats due to saturation with water, or a leak that has allowed water inside the float.
The fix is to replace the float valve. Parts are available at most hardware and plumbing supply stores.

The job is easy if you have any plumbing skills. Turn off the water. Disconnect the water hose at the bottom of the tank. Remove the nut holding the flush/fill mechanism and remove the mechanism. Reverse removal procedures and complete. Adjust for proper water level in tank.
Was the toilet "Winterized" last fall? If so, have you assured that any plug in the clean water intake has been removed? If NOT -- are you sure the pump has not been frozen and internally damaged by ice? The pump is a simple device which rarely fail unless its inlet is blocked, or the pump seals or body are damaged - usually by freezing.
where you press the pedel at the base of the loo the rotating valve has a seal , check for trapped dirt or damaged seal ! good hunting and wear gloves ! lol

I don't specifically know your model of marine toilet but with my Baby Blake I have known the joker valve turn itself inside out (I think due to someone forgetting to open one of the seacocks) which meant that very little would pass out through it.
The system does not work, as you describe, you MUST use the unit's pump lever as the intake and removal are part of it's function. Use sea water to flush, the system is designed for that.
