You are lucky both hdmi inputs aren't blown. The inputs are not repairable individually. You must take it to an authorized service center. They will probably need to replace the input board.

did the projector ever work before (your eyes only)/??????

does PROJ fail on 2nd good PC, that is test #1 why skip that?

or is untold PC have HDMI video card,(must be used only if here)
or using vast lame HDMI adapters.

did you full y test the PCs HDMI port first using TV or PC with HDMI/?? seems that be wise.
then try 2nd good PC to test any projector

The main board will need to be replaced or repaired. There is a HDMI receiver chip on the board that has been damaged by a surge or static.The part can be replaced but requires very fine detail soldering skills.
try connecting your blue ray player to HDMI 1.
A) If it works there, then you know the port on the TV is OK & the problem is with either your HDMI cable or your cable box.
B)If it still doesn't work then you may have a problem with the port on your MAIN PCB. if it's a new TV your warranty will cover that as long as the input connector is not physically broken.
The 729 is a pretty old box and only accepts HDMI @ 1080i 1080p. 720i 720p 480i and 480p Because the 729 is HDMI compliant, and HDCP compliant, you cannot display an HDMI signal on a computer monitor which will not display a content protected source.
Connect your source directly to the display, if that’s ok then try through the switcher.

You have to check the digital audio assignment of you AVR for HDMI 1 and HDMI 2. There is three options for the digital audio for HDMI 1 and HDMI 2. You can set it as optical ,coaxil, or the HDMIitself. In you receiver the assignment may be in optical input or in coaxialinput for the two HDMI inputs.
1. Go to the system setup
2. Select input setup
3.Select input assignment.
4. Select all the three input ,you are using as HDMI

All the inputs mentioned that don't work are located in the main board and the inputs working are connected on a different board, since they might not been not in use at the time of the lightening.
The main board is the one that should be replace to get the defective inputs to work.
If this is something you might want to try fixing yourself, check this link to find the main. That could be a cheaper solution in case you decide to fix your LCD.

Connect the hdmi, into the HDMI 1. that is automatically input one. Connect the 2nd device on Input 2, thats next to input 1 and hdmi, leave the input 1 empty, as the hdmi is connected to that.
