First is a question.. Is the charger you received one for the GOGO Ultra?.. or is it one that you want to work with the GOGO? The reason I ask is that the three pins on the charger are the positive, negative, and sensing lines. The charger applies a high charge current to a drained battery and lowers the charge as the battery voltage rises. This is why it takes about 24 hours to fully charge the batteries since the charge current tapers off as the battery rises to fully charged. This is done to keep the batteries from suffering thermal shock at the end of their charge cycle. The correct replacement charger should have the three pins already on it and should simply plug into the battery socket with the three female pins aligned to the male ones. If yours only has two pins, it is the wrong charger, and could damage your scooter by an uncontrolled curtent being applied to the batteries.
One could fabricate the control line by applying a load resister from the + line to the control pin, which would appear to the charger as the battery being a lower voltage, but this would possibly cause a lot of grief to the scooter more than likely.
The batteries MUST be Gel-Cell batteries too... do NOT buy tractor batteries to install on the scooter because Gel-Cells are made for a constant draw for an extended period of time such as when you drive around the block, as opposed to lead-acid batteries which are made to have only a quick power draw such as starting an engine for a couple of seconds. This is a difference in cost from $20 to $100 for example. This will destroy your charger as well as boil out the water in the lead acid batteries... Don't do this.
Your GOGO should have a 2 year warranty, so I suggest checking to see if yours is in that time frame to get the charger covered hopefully.
