It sounds as if you have bypassed by connecting the wrong wires , look up the curcuit diagram .

what wont go off, have you changed the fob battery, or is it in sleep mode

Sounds like alarm has been set off,all the bells an whistles have stopped now it's in anti theft mode.Try disconnecting neg.wire on battery for a couple minutes and then reconnect.Alarm should go off.Take fob an shut alarm off like normal and that should do it.

I would take off the alarm and see if the problem goes away. If it does you know the problem is with the alarm. I am in the alarm business and will not have one on any of my vehicles unless they come that way from the factory.
