If the system is the Jacuzzi 52221-05 system mentioned in the subject header, there could be a stuck relay causing the problem and you might need to get a spa technician out to assist you in repairing the problem. However...

If it is a Great Lakes system as mentioned in your message body, then there could be a programming issue allowing the filter cycle to run continuously. Provide a model number off of the Balboa control.     It is a Great Lakes Traverse Bay model. I replaced the heater (Balboa 58074) about 3 years ago. The heater has 1 sensor and 1 pressure switch which did not come with the heater, so they are original. Is this the pressure switch that will cause the "FL" code?

Charles, sorry I just re-read your question. The click you hear is likely a contactor if its an older model, and if it clicks its probably not the problem, just means its getting voltage. I would start by looking at the high limit switch. Look for a little reset button. A high limit switch trips when it senses high temperature, often from heater trying to run with Inadequate water flow.

Our fan keeps turning off in the middle of the night and then immediately back on. This process will repeat all night until you turn it off.

The fan might be set to something called "night mode" (which I have no idea why it's called that because it just keeps me awake). Try changing the mode that the fan is set to. Or, refer to the owners manual.

I have a 2004 great lakes hot tub with a balboa controler. My hot tub heats up fine when the pump runs on high but the temp light never comes on when the pump runs in low.

check to see that the flow switch is working properly, it may not have enough flow on low speed to allow the heater to turn on. Make sure your filter/s is/are clean. If you have a pressure switch instead of a flow switch, it may need to be adjusted or replaced.
