Running problems

That is usually a relay heating up and expanding little circuit board solder connections, so I would look at techs mentioning (blogging online) "resoldering" 2005 Grand Cherokee modules and relays, or the words defective relay and your year and model to see what the most common reports and repairs are. Mechanical issues are more sound, feel and heat indicated, running problems are demand, sound, feel and heat indicated (related), your problem appears electrical.

Cam shaft timing marks

the cam shaft timing marks should line up this is the process to doing a tune up . if you do not have the proper tools or knowledge, they will not line up , get a professional to do this , if you knock out your timing your car will not run, and then that would be the beginning of your troubles.

Getting only cold air when heat is on why?

I think your heater core is shot in your jeep,it's a bit of a pain to replace, but before you replace it check the thermostat first, maybe it doesn't have one or it's rusted and no good, for what it's worth I would replace it every year any ways.
