Where can I find an instruction manual for edu science land and sky 360 (50mm refractor) telecope?

Check the manufacture. If you didn't have it too long take it back to T...R...US and go elsewhere and by a good scope.

I have a really old edu-science binocular microscope set in a kit with many things to do but I don't have a manual telling me how to use everything in the kit. I can't find a model number.

I doubt if you will find a manual - if you can supply a list of the items in the kit, I'll endeavour to offer some advice, based on my school biology lessons of some fifty years ago !

I bought it used and I'm looking to replace the missing eyepiece

Any binocular and telescope shop can assist you, or by mail order http://www.optcorp.com/eyepieces.html Yours are most likely 1.25" eyepieces. Don't try for excessive magnification, or expensive brand EPs, that will be a waste of money. .

How are protons organized ?

Atomic protons? The nucleus of the atom of each stable element has a certain number of protons, and except for hydrogen, also neutrons. These numbers are what differentiate the elements and give them properties, whether gaseous, metallic, alkaline, reactive or inert. Protons have a positive electrical charge. The number of electrons will match the number of protons to give a stable atom a neutral net charge. An atom which loses or gains an electron or 2 is known as an ion. An atom which gains one or more neutrons is known as an isotope. However ions and isotopes still have their proper numbers of protons. Ions will seek to attach to another particle so as to gain stability. Isotopes will decay over time, sometimes thousands of years. All the elements are arranged in families or groups where chemical properties are comparable, in the Periodic Table of the Elements https://theapevine.files.wordpress.com/2012/04/periodic-table.png

Why are the lens upside down help

It is normal for an astro telescope to show objects upside down, as when viewing astro objects this makes little difference. If you want to view terrestrial things, such as your neighbor's bedroom window, you can fit an erect image diagonal, such as http://www.optcorp.com/os-d125ei90-90-erect-image-diagonal-1-25inch.html
