Will the jensen a4000 run subwoofers
Its ought to. Thats what it was really marketed toward with the 2 channels bridged somehow and then put to individual subs in tandem. However, there is no built in crossover. This is a twenty year old amplifier and popular demand had not made it such that built in active crossovers came standard. In that sense its not a great choice for subs. My brother got one and it sounded like a## because he never bothered to add a crossover. Class a/b amps are sooper cheap right now. If moneys no object get a "2000w" amp for about 80 bucks on amazon or whatnot.

This is a sign that the subwoofers are wired at at ohm level that the amp can't handle, check on the amp to see at what ohm it is stable...this site will help..

When you run a CD the radio needs more current then when you are using only the tuner.
Check that the positive power cable is connected properly and thick enough. Do the same with the ground... I have had this when the ground cable is not connected properly or too thin.

The only way I know how to is to send it in and have them fix it. I am in the same boat with my kicker amp. They wont sell the parts by them selves. If they did that they could not charge you a ton of money. Or if you can find someone with the same amp and that is willing to give you the part.
Protection light comming on.
I'd be inclined to check to make sure there isn't a short circuit somewhere in the output lines. Maybe a wire is crushed against the car's body or bare wires touching or badly fitted RCA plugs. All of these things could activate the protection circuit. If you have a multimeter it would make life easier but don't forget your speakers will show up as 4 ohms so that's not a short.

I visited VR-3.com and found the following in the manual: Problem: MP3/WMA Files on the USB/SD flash memory do
not play.
Answer: Flash memory is formatted as NTSC.
Format the flash memory as FAT or FAT32.
The files have Digital Rights Management(DRM).
If the files you are attempting to play were
purchased online, they may have Digital Rights
Management, this unit is not DRM compatible.
You may want to call VR3 at (800) 445-1797 and inquire about that specific code just in case though the answer above was not given as "error 13" I just made an educated guess based on the problem given.

Disconnect the wire from the remote turn-on terminal of the amp and insulate it so that is can not make contact with anything.
With the wire disconnected, does the amp remain on?
