What is the gap set and what is a recomend spark plug for a 05 shadow sabre 1100
Most modern spark plugs are already set to the correct gap when you buy them. Some plugs have special coatings on them that will break if you try to re-gap them damaging the plug and you'll have to replace them even though they are still new.
If you are in ANY doubt buy the spark plugs recommended by Honda. I would suggest you DON'T buy the really cheap Amazon ones as they are poor quality, don't lat very long and can cause problems because of that. Buy a full set from a well known brand like NGK, Champion, Bosch or Denso. It's basically all down to how much your prepared to pay for them. Always replace spark plugs as a full set.

What can I tune to stop my 99 shadow 1100 from afterfiring
You mean the ignition is retarded and backfiring through the exhaust?
It might be ignition timing is a bit late,
It might be too rich mixture and unburned fuel is igniting.
Or the exhaust valve is sticking open a little sometimes.
All can be tested.

I removed key switch on a 2008 yamha star 650 when I put it in gear it shuts off
Here are some possible causes:
Low idle RPM: If your idle RPM is set too low, the bike may shut off when you put it in gear. You can consult a manual to see what the RPM should be.
Side stand switch: Most bikes have a safety switch that shuts down the engine if the side stand is still out. Check if the side stand is still out and if it is, try putting it up.
