My VTX 1300 just started to backfire during acceleration at lower rpms this morning.
Each time I shift it back fires a bit (several times in a row) and then accelerates normally.
I can hear a clicking noise coming from the from of the engine just prior to the backfires.
The bike was sufficiently warmed up.

Check the battery cables. I had the same issues with my 96 tacoma, The battery cable connection at the battery can be cranked down but still be loose. Hard to explain, doesn't make sense, but just check it out.
Check your battery connections. Loose grounds have caused the problem plenty of times. First the speedo jumps around a bit and lights dim, then you start backfiring a little. Next, you'll be dead on the side of the road wondering what's going on!
If it is not a loose ground at the battery, check all your other wire connections. Should fixya right up though.

There are a lot things tht may cause backfiring.
It could be due to the timing being incorrect.
It can also be due to the gas having water in it.
When did you start facing this problem?,suddenly, or after some reapirs or was the bike stored for a longtime ?
