Check all your wire connections . A loose wire in the ignition system could be a simple fix. You could also be dealing with a dirty or intermittent contact in the kill switch or ignition switch. If you are careful some switches can be carefully disassembled , cleaned, and reassembled. This can be a fiddly time consuming fix, but it also is inexpensive. Tear the bike apart and check all the wire connections again.

the igntion module on the right side of the motor is probably bad its a typical issue with sportsters, if you heat the area around the timer cover with a heat gun and then try to start the bike and it wont start then you know its the ignition module on the sensor plate.

I would check your connections and grounds. I would check the voltage of the battery with the bike off and then compare it to the voltage when the bike is running to see if the battery is charging. Your may have enough voltage to run lights but not enough amperage to crank. Is the new battery full of acid? silly question but I have seen this happen before, the guy puts the wrong amount in it.
Check your fuses too. I would verify that its charging before trying to chase down any current draws of shorts.
