Sounds as though the jetting is now too rich. Look at the spark plugs immediately after running the engine in the RPM range where is sputters. The spark plug color should be anywhere from a light tan, to a chocolate brown. Too dark = too rich. Too light in color = too lean. Adjust the jet size accordingly.
I can't comment yet on the "neoprene tubing...coming from...carb to the engine" as I have to get hold of the service manual to confirm.
However, if the sputtering is consistent on reaching a certain RPM rather than speed on any gear, then there would be a most likely air leak. Verify that the air box/enclosure is tightly sealed, seated on to the carbs securely, the coupling locked in correctly, the air filter positioned correctly and the box cover tightly seals the whole enclosure.
This condition is also possible if the air filter has been replaced with an aftermarket open breather such as some models of the K & N wihtout rejetting and carb tuning.
I would check the oil first, when your riding at 9000 rpms the bike working harder, if your low on oil the basics is for malfuctions. Check all your fluids, coolant would be the next one. If its sputtering, possibly the air filter could be dirty and need changed.
