I have a Honda XLR 125. When I start the engine after a long interval like three hours (engine is cold) I can't accelerate the engine, when I do so the engine stops. But after the engine runs on idling for about a minute the problem is solved. Why is this happening? Is it because the lubrication system is not functioning well

The engine does not start if there is a wrong setting of the fuel and a wrong timing of the spark. So unless the settings are correct the presence of spark and fuel is not the condition for the engine to fire and start.
So you need to check the timing of the spark with relativity to the TDC. set it to the correct level. Now remove the plug and check the spark, check the intensity. If low check the HT coils and the triggers. Also check the fuel settings ,check the cylinder for over flow after removing plugs and pumping out the excess, then replace plugs and try to start.
You definitely have a short, sometimes this is very easy to find or very hard, patience my friend. Apart from the ignition switch there is another switch that turns off the motor even though the ignition switch is on position, this might be on either side of the handles. This might be causing the problem this switch grounds the ignition coil and the engine turns off. I have heard a lot about this problem and this switch causes the problem. Maybe this might be your case
my advise would be the top quality oil... most epensive in other words because it does better for you engine and lasts longer... great stuff oil.. i swim in it some times
