Before attempting any work on your car go and get a Chiltons or Haynes manual (from your local auto parts store) for your year/make/model. It will cover several years and models, but has detailed instructions with photos on how to do just about anything you need to do. Secondly, I suggest you get a buddy to help you. The tranny is heavy in your car, and if not done correctly could put you in the hospital should it land on your head. Replacing the actual clutch really isn't that hard in a Mustang. Its getting the transmission out and back in (probably while the car is on jack stands) that can be hard.

Is there a standard transmission i could put in a 4.6 litre car that now has a automatic transmission in it

The answer is yes, any 5-speed from a 94-04 Mustang (4.6 or 3.8 doesn't matter, it's the same transmission). You'll also need the pedal assembly, shifter assembly, ecu from a 5-speed, 5-speed drive shaft, clutch and clutch cable, and flywheel.
BUT, If u didn't know all that already... let alone the yes or no answer to ur question, I wouldn't advise doing an over

Own a 2003 Mustang Cobra, need to know where to look to be able to adjust the clutch assembly, thanks!

If it's a stock set up you adjust the clutch by lifting the clutch pedal up.
The instructions are in your owners manual or if you don't have it go to this Ford website to view or download it for free.

Ford clutch

If you have a way to get it off the ground (i.e. ramps) then its a snap. First, go buy the proper part, drive it up on the ramps and set the parking brake. Then look for any cables and wire harnesses that are connected to the transmission itself and disconnect them, remembering where they go. Next is to have a floor jack under the transmission to hold it while you loosen and then take the transmission mount bolts out. Lower the transmission down and change the clutch plates. Follow the same procedure in reverse and it shouldn't take you too long to have it back on the road with a new clutch done by you!
