This is one of those issues that is really tricky to diagnose over the net but would likely take a few minutes to diagnose in person.
When it does drop into gear, does it jump or stall? Will it idle in gear, stopped with the clutch pulled in?
My initial thought is that the clutch is not being fully released (the plates are still in firm contact with eachother).
More than likely, the resolution is a fairly simple adjustment.

Hello Mxtras, thanks for the reply. If I pull in the clutch and hold my foot on the shifter pushing down it will go into first gear. While holding my foot on the shifter I can let the clutch out and ride around in first gear. Once I take off I can let my foot off the shifter and it stays in first, but the shifter stays down, it doesn't come back up like it typically would with a smooth shift.
I just ordered a new 17.5 pilot jet for it as it doesn't idle due to the previous owner removing the baffle. I ordered a billet tip for it.
When replacing the clutch I stripped a pressure plate spring bolt and had to replace with another from the hardware store. The bolt was almost identical, but the washer was slightly less thick.
My fear is that 1st gear broke some teeth off and I'll need to split the cases. Hoping that this is not the problem... It would be a coincidence if it were seeing it was fine pre clutch, and not fine post clutch.
