The ABS has a grey out (Stops fuctioning) at 10Vdc. When you have a flat or old battery the battery voltage will go below 10V when the starter motor runs.
There is a modification on the internet where you re-route the power for the ABS unit via the starter relais. The ABS is only powered if the starter motor is not running.
Just Google for "modification abs r1100".

I will need more info, but to start with did you reset the motronic after installing the new battery? Its pretty simple: turn on the ignition, open the throttle from closed to fully open 3 times. Then start the engine.

1996 bmw r1100rt, my ABS system seems to mis-sync more often as of late. I can restart over and over and it will eventually sync, any ideas on how to correct so it syncs the first time.

This is common on all bikes of this era. A new battery will resolve this problem for a while until it starts to drain down after 6 months to a year or so. The problem is the ABS system needs a good solid 12.5V or better to work at start up. This is the same time the starter also needs good power which puts a heavy load on the battery. They both end up competing with one another and the ABS computer creates a fault but the bike still starts. By starting it again and again helps because the battery is quickly charging each time you start. So, a new battery can help or put your bike on a trickle charge from time to time. The problem will never be fully resolved. You need to eliminate the fault before riding or your ABS system is non functional.

BMW R1100RT 1999 model

The abs light flashes when the battery is not good, to replace the battery on your bike you must remove the seat, then the two black panals both sides of the bike, then remove the two side fairing panals then the belly pan, undo the bolt that holds the tank down, lift up the tank and there id the battery just remove and replace, hope tis can help
