If this is occuring everytime you ride the bike and always when it gets warm. I would think there is a good chance that the sensor in the timing cover is getting hot and then developing a short. You can replicate this synario by taking a hair dryer and warming the cam cover around the timing plate, if the bike wont start after warming the timing cover then you have a bad ignition sensor plate. if the bike still starts you can also try the same technique with the ignition module itsself which should on that model be located behind the battery. heat causes shorts in those 2 items quite often. try it out and let me know what happened.

if it is open loop ( O2 sensors) check the sensor condotion, connections etc.
Reload the files onto the Power Commander, insure they are the exact files for your ride, the wrong files can affect operation and gum up the O2 sensors.

It's normal for the check engine light to take from 0 to a couple seconds to turn off. The computer runs a system check. Put an oil pressure gauge on the bike and watch it closely. If your pressure drops when the bike loses power, the engine may be locking up from lack of oil. Another possibility is your lean-angle cut-off switch is defective. The switch cuts power to the bike in case you lay it down. Harley also has had problems with their fuel injection system losing power for no apparent reason.

Check for vacume leaks first. Rubber lines..gaskets to carbs ect. Also remove and blow out your fuel line to tank and change out filter. Hope this helps.:)
