The only "mystery box" that I can think of is the turn signal cancelling unit. It controls most of the lighting on your bike. The box is about an inch and a half wide by about three inches long, little over half an inch thick.
Disconnect the plug on the end of the box and check the pins to make sure they're clean. Also check for any sign of a short between the box and the light. I've seen people buy the box, and they ain't cheap, only to find out that they had a short somewhere in the wire. If you do have a short, the only thing you'll see is that the light won't work. It will not blow a fuse or anything like that. As far as I know, there is not way to test the output unless you've got a special plug made up to do so with. If you know someone that has one, swap the box out with a known good one. Last time I bought one of these boxes, it cost $150 and that was several years ago. Good Luck.

Not sure of the year of your bike, but if you have an aftermarket alarm system, it is related to the alarm system itself or a bad relay in the circuit.
