Interesting.
You may need a wiring diagram for the engine.
Unplugging the regulator turns off the alternator which should not affect the ignition system. Unless it is over charging somehow. Or the alternator load on the engine is causing a missfire to be worse.
Its possible you have a ground problem somewhere too.

I have a 1988 Ford F 250 that will not charge the battery, I have replaced the battery and the alt.

at the alternantor you should have a small hot wire from ignition call the alternator energize wire, this wire has to be hot to tell the alternator to charge. run a hot wire to alt and check charging.

2003 FORD E150 NEW ALT AND NEW BATTERY STILL NOT CHARGING

Your wiring diagram shows a fusible link between the battery and alternator. Also shows an optional voltage regulator. Trace the wire from the alternator back to the battery. Look for that fuse and regulator. I will paste the diagram below.

Replaced starter, solenoid and battery on my 88 tempo. Started fine that day next day dead battery any suggestions?

Check voltage regulator. Also try to see if anything is possibly draining the batt while not running. Is the alternator charging at the right voltage? Do not remove terminal from batt to check alt. this can burn out a diode in the alt.

1988 toyota 4x4 not charging. how do I tell if it's the alt. or volage regulator

Hi:

If your truck is not charging, check the little stuff first: Bad or loose battery cables, corrosion on the terminals, loose alternator belt,
If your battery has been in the truck awhile, like 3-4 years, it could be bad too. If you have a volt meter, you can check the voltage across your battery when the truck is running, and see if the alternator is putting out properly: It should read approx 13.5 volts or so. If it is down to 12.5 volts or less, it isn't charging.
Your truck's alternator has the voltage regulator built in, so it is hard to tell what has failed. I would suggest that you remove your alternator and have it tested for free at a local auto parts store, such as Autozone. they can test it under load to see if it is bad or not.

Hyundai Grandeur XG 3000 Alternator charges intermittently

you can bench test it but u need to have something to turn the alt up to speed but thats not needed check your voltage make sure its between 13.00 to 14.85 anything under that then the alt is not charging anything over that then the reg is bad and if the reg is bad then just replace the alt the cost of a reg is more then the alt brushes can be found at any repair shop for starters and alt let me knoe how it goes
