Check the lower bush. I think when you tighten the bolt the unit is locking up, then when you go over a hump or dip the shock is bending instead of pivoting
1994-5 were the only two years for that bike according to this page. Keep in mind the model/letter designations are not the same everywhere in the world. On the page they also list several years of "Yamaha FZR 600 (reduced effect)" which someone could call an FZR600R, even if that's not exactly what the factory called it.
