Your clutch is not fully disengaging.Adjust the cable at the lever until you have plenty of free play.Then adjust the cable at the motor until you have full engagement then readjust lever to 3/8 in play.Fine tune at the motor.It may take a few trys but you can get it.

Disconnect the clutch cable at the case then see if the there is any resistance in the clutch lever in-out movement. When the tank was remounted the cable may have gotten pinched or moved out of proper routing. If I understand correctly, prior to the frame painting the clutch was okay, but after the paint it was not, and the left and right side cases and clutch were not touched. Obviously you used the wrong brand of paint. The clutch would have been fine if you had used Krylon brand paint. Post a comment and let me know what you find.

Sounds like the bike has been doing wheeles and burnouts. As the clutch plates wear the cable needs adjusting. You have reached the end of the actuating cam. New plates are your best bet.

My 98 tw 200 has a switch that allows the engine to run with the kick stand down ,but if I put it in gear it cuts off.

Yamaha has a curved washer style clutch spring that it uses for this model. These have been prone to slipping from day 1. Normally when you get on the throttle hot and heavy. A new spring will help the situation for a while but you may have to replace the clutch pack to get more pressure through out the clutch pack if the bike has high miles on it. Maybe the dealer would know if the VMAX spring is heavier and would work as a replacement.
