Just above idle in 1st gear it skips and misses and at any cruising speed under 50mph it does the same and sounds like the engine is going to stall. Almost like it ran out of gas and then bam right back on with a ****. I added 5oz of sea foam injector cleaner to a half tank road it 20 miles and it still does it. I have the feeling it has a cracked head or blown head gasket.
It is more likely to be a problem with the air supply or the ignition system. Check your coils, plugs and air filter. Could also be a blocked fuel filter.

are you turning the choke off after its warmed up? most will not run with the choke on and warmed up.
also try running it with the gas cap open to see if you have a vent issue in your tank. if air can't get in, then gas can't flow.
if not a choke or vent issue, then try this. turn the petcock off and then disconnect the fuel lines one at a time going into the carb. start with carb fuel line #1 disconnected (and the rest connected) and in a coffee can, turn petcock on and ignition too. fuel pump should come on momentarily and inject some fuel. see how the quantity looks. reconnect the line to carb #1 and repeat for carbs #2 - #4. your looking for a decrease in fuel to a couple of cylinders.
if all looks fine, i would then focus on the carb floats & jets. have the carbs been off for a good cleaning lately? modern fuel breaks down quickly and could cause a gumming condition in the carbs. spraying the sea foam or carb cleaner into the carbs is bypassing the everything in the carb bowl (but it means the spark plugs are ok) so there could be an obstruction. i would look there first.
if uncomfortable removing the bank of carbs, you can try a quick fix first. with the petcock closed, open the drain screws of each carb and let the gas drain out. go and buy some yamaha carb cleaner (liquid in a black bottle) at a yamaha motorcycle dealer. mix it in a separate container with gas as recommended. close the drain screws on each carb. pour the mixture into each fuel line feeding the carb and let it sit overnight. DO NOT POUR THIS MIXTURE INTO YOUR TANK. its not a fuel additive, but a cleaner that will not harm orings or gaskets, but it will not ignite with a spark plug. open the drain screws the next morning and let the mixture pour out. reconnect the fuel lines to the carbs and test drive it.
if that didn't work, then removing the carbs for a good cleaning is my next step. good luck.

i'd say the carb is gummed up especially the pilot jet (#16158) in this pic of the USA carb. may have to remove the carb & bowl and then remove the pilot jet (w/ flat head screw driver) and clean out the tiny holes.

the carb slide is installed backwards (turned 180 degrees). its #16025 in the pic. i've done this before on my daughter's XR70 and Z50. you'll know if its this when you move the choke lever, RPMs increase and decrease.

Sidestand switch broken or moved? If the switch does not detect the sidestand is retracted it will kill the engine when it is put in gear.

Sounds like what you realy need to do is remove the carb jets and give them a good clean , this if I am right is the twin V 8 valve engine with twin Klhein carbs , make sure also your air filter is not dirty and check tank fuel filter ,, other than that you may be intrested in the manuel obtainable from this site

Check the intake manifold/s, even a small leak will make it run poor. Being stored for five years then putting it into use, you may have a blocked main jet. Sea-foam is a great product and I would have used that product to store the bike but not to get it running. It is slow acting so it doesnt work like carb cleaner.

Sorry this is a 2004 VN 1500 Fuel injected. Not a 2001
The best way is to try with known good ones.
New Plugs, Didn't fix problem. Opened gas cap to keep pressure from building up, Didn't fix problem
Faulty head or gasket would cause different symptoms. Most likely ignition box or coils.
I'll have to try that next. I took the injectors out, they were visibly clean. Blew out with cleaner . hooked back to the plug and opened with the switch while blowing air flushing out the excess cleaner. Nice fine spray came out with each pop of the switch. Still runs the same. I'll try the coils next. Also, I didn't see a fuel filter anywhere. Is it in the tank? Thanks
Not sure, usually in the fuel tap or the fuel line from tap to carbs/injectors.
