Good news > save your money on the clutch. Bad news > Invest it in new shift forks. What you describe is a standard symptom of bent shift forks. Sorry to be the one to tell you this.

SOURCE: Transmission problem

If the S light is blinking, this indicates that there is an electrical problem somewhere it the TCM circuit. I have included a link that takes you to an excellent page which shows you how to read the codes and what they mean.
http://home.earthlink.net/~michaelpkeefe/HowTo_Codes.htm
Also, The top solenoids are for the lockup clutch and the bottom ones are the shift solenoids.
As for the Immobilizer causing problems, if it was incorrectly wired to the TCM, then it could possibly cause a problem.

SOURCE: gearbox 'clank', and someting sounding like it is loose

Sorry but it's not loose, you have a bad shifting fork. The first gear fork is going or gone which causes the mis-shifting. You are hearing the clutch basket most likely. With the backlash in the gearbox you can get a noise coming from the clutch hub coming lose from the primary drive gear it is attached to. I also believe there is a chain for the harmonic balancer that needs to be adjusted. It makes a nasty noise and sounds like the engine is almost grinding when it does it. The noise will go away under accelleration.

The altenator combined with regulator should keep the engine running without a battery. It may run a bit lumpy but it should run.
You have either a regulator or an alternator fault.

RECENTLY I REPLACED 3 GEAR EVRYTHING SEEMED TO BE GOOD UNTIL 7200 RPMS AND IT WOULD START JUMPING OUT OF 2ND AND AT LOWER RPMS UNTIL I HAD TO SKIP 2ND IN TO 3RD JUST TO GET IT HOME

You have to check the dog ends of those gears, not the teeth. The dogs are what holds it in gear, If they are the slightest bit worn or chipped off, at the ends, it will jump out of gear. Sometimes you can grind them down, but rarely. I see a bunch of complete transmissions on ebay, I don't know about yours or not, but it would be cheaper than buying retail. Check also for bent shift rods, any shims missing, go by the schematic if you have one. I'm sure you can find one, Bike bandit maybe. Hope this helps.

Second Gear is out on my 1994 cbr 900 rr fireblade

heyii there is a shaft coming ut of the engine crank that connects to your transmission shaft which drives your gears and hence wheels.. so your 2nd gear must have worn out and for that reason the gear isn't working well.. get your gear box opened and check the gear.. Belated Merry X-mas and Happy New Year [:)]
