Misfire under load
Hey Joel,
I am a little confused... is it an ignition fault ..or a transmission fault?? ... I think the different issues will show up as totally different symptoms..
First.. new spark plugs..(make SURE they are the EXACT FACTORY replacements).. and gapped correctly!!
Is it a minor or intermittent miss... or is it a constant miss.... and it COULD still be in the carbs.. How did you sync the carbs?
Did you remove the pilot jets and make sure ALL the air/gas passages were clean..(Brake cleaner sprayed thru ALL OF THEM!!)??..

Your bike came in at 80 HP, the 99 year model had 86 HP you can check and see if that year had a larger pilot jet. you are running leaner because of increased air flow. Excellent in you can get more fuel with it. You should be able to go up to the next size and cure your problem. Your Pilot Jet is 75% cruise Mixture and 25% idle mixture. Rule of thumb....
If you go 1 size larger or smaller on the size of the pilot jet, you will change the fuel screw ~1.5x richer or leaner to retain the original idle mixture - Dennis Kirk 6am to Midnight Central: 1-800-969-7501 tell them what you want. You can go online and search also, many items are not listed though. You will find a bucket load of jets on their site. Happy Hunting.

I took the stock air
Changing to a K&N air filter changes the air/fuel mixture for your bike, and you're probably hitting an overly lean spot before things start to even out. For bikes still running carburetors, which I think you have, you can compensate for this by changing to a slightly larger idle jet. Your main jet is probably fine (it's kicking in after the lag); it's the crossover from idle to main jet that's causing the flat spot.
Talk to your dealership parts counter to get recommendations about jet settings. They may suggest, for example, to keep your existing idle jet and go with a different main jet. Expect to try a couple different setups to find one that works best for your bike and your riding style. I would highly recommend keeping your original jets, though, in case you ever go back to the stock air box.

If you are in a location with high humidity there is a chance water built up inside the tank. Best solution would be to completely drain the tank and refill with new gas. Run position on the fuel tap is 6 o'clock.
2003 kantana in what position
I would set the tickover screw on the carb up a bit to increase the tickover speed and set the mixture screw accordingly.
