I suggest you stick with the stock tire size. If you don't, the speedometer will not read correctly. With a smaller tire if the speedo says 65 you will really be doing 55 or so. The actual mileage driven will be off as well. The lower profile tires also do not cushion the rim as well. The spokes are more likely to get out of whack. It is also harder on the brakes since the brake disk is spinning faster to go the same distance as a stock tire would be turning.
Does not fire on time
You already know the answer. It snot firing on time meaning have to rightly time everything
Wont keep running
Maybe some water in an electrical plug. Remove the tank and dry it all out with compressed air or WD40. Work around the coils and other wiring. Also where the wires come out of the engine case.
Will not idle
blocked carbs, get a good fuel system cleaner, if you in USA get Berrymans B12, double the dose and mix in tank. run til hot then leave to stand overnight. also if you can remove the air cleaner to get to carb intake, get spray carb cleaner an chuck a load in there. also check to see if you have a fuel filter inline
I thought my chain was stretched on my 91 GSF 400

the new chain assembly often gets loose for the first 150 miles and needs to be adjusted.
get it adjusted and look for the lock nut and the clip at the end of the rear fork .
then the problem might not happen

Normally, a knocking sound in a specific gear set indicates a broken gear tooth. When replacing a broken gear, replace the gear(s) it engages with as well. If you don't replace them you will have the pleasure of doing the repair job all over again when the weakened tooth on the existing gear(s) breaks off. Remember, whatever caused the problem in the first place put pressure on both the broken tooth and the gear it was engaged to at the time. Most likely is a tooth on a slider gear.
Petrol in airbox
sounds like you have a stuck open float in one of your carbs,try cleaning the float needle and its seat,inspect needle while disassembled if the needle has a ring on its tip,replace it and seat with a new set
