From your information I can't tell if this is a off-road bike or a street bike. With the extended swing arm I'm suspecting off-road. In either case it's very much same issues. You have two issues and we will deal with them separately.
Chain catching sound:
In low gear when you have maximum torque applied to your rear sprocket & wheel many times the primary sprocket (smallest one under the engine side cover) will slip and actually jump teeth. You indicated this is the third season, so it's seen a lot of wear. It would also explain that when you adjust/ tighten the chain tensioner the noise is gone as the front sprocket is not slipping in the chain. If this happens a couple of times the front sprocket is ruined. Pull the front sprocket cover and inspect the teeth. The teeth will be smooth and ground away if this has occurred. Most off-road riders go through 1 - 2 sprocket and chain sets per season with the abrasion form the sand and mud if they are serious about their riding. Replace front sprocket or both sprockets & chain.
Other possibilities are that you have lost your chain guide or the plastic wear plates inside the chain guide are gone and the chain is banging against the metallic sides or your swing arm making the chain jumping sound you have described. Replace the guide or wear plates to solve this.
Whooping sound on front of bike while coasting:
This familiar sound appears to be related to your front wheel. The best way to test this is to set your bike on a bench, crate, or test stand so the front wheel/tire is off the floor/ground and spin the wheel. Your rim may be bent allowing the tire to rub against the fork tubes or front fender making the whooping sound. The engine noise drown's it out under power but noise is audible when coasting with the clutch in and engine idling. The simple fix is a spoke tightening and adjustment to properly true the wheel. You will hear if its a bearing or something else being rubbed against by a wooble or something out of round (run out) causing the whooping sound.

I have a 1993 kawasaki
You need to check the pipes for leaks or if its the gas tank itself you need to weld it(let it dry for at least a week) check the fuse for the gauge or trace the wiring.
When you hit the switch
No it doesn't click. The fuse is not blow. Two of four prongs by fuse are hot and when I hit the starter switch the other two prongs don't get hot.
I want to lower my
You can purchase lowering links for the rear and slide the front shock tubes up in the tipple tree.
The lowering links will come with an installation diagram and to slide the shock tubes up simply loosen the 4 bolts (per tube) and slide them up until you reach the desired ride height.
Could you the tyre pressures
hi, in there wisdome kawasaki played around with tyre sizes on the zx6r ninja,
tyre size rear 160/60/17.
tyre size front 120/60/17 1995-98 models zx600f
rear. 170/60/17
front 120/60/17 1998-2000 models zx600-g1
rear 180/55/17
front 120/65/17 2000-01 models zx600j
the only thing they didnt play around with is the tyre pressures all models front 36psi or 2.5 bar
rear 41psi or 2.9 bar

03 ninja not charging after
Very odd, if it cgarges when cold but not when warm.
Check the loom from the stator to the rectifier/regulator and especially any earth wires!
Bike was in an accident,
The ignition switch comes as you quite rightly say as a module/assembly. It is connected by one multiplug. Just buy a new switch and plug it in.

oil dripping into the electrics will cause a short in the electrical. Try putting some tin foil between the drip and the spot where it is landing - and drive to see if it stops losing power.

The battery will not stay
sounds like the regulator/rectifier has failed. you need to check that you are getting 13.5 14.8 volts at the battery when bike is running, higher means failed unit and under means same. you need a diode tester to measure reg/rectifier and will also need to check stator output with multi meter on AC, should get 60-100 volts when bike revved with stator wire unplugged from regulator.
best solution is to take to your local shop and get them to perform these and other tests to confirm as electrical parts are generally not returnable once purchased as very easy to damage if put into a bike with other charging system faults
Ive got a motorcycle that
Most people consider white smoke to be oil burning in the engine. But that is not always the case. If the carburetors are pouring too much fuel into the motor that can cause white smoke to pour out of the motor. If oil or antifreeze got into the exhaust system , that could take a few miles to burn out causing white smoke. Lets assume the bike was laying on it's side for a few hours. Did you check your air filter and air box to see if they were full of oil. An overlooked air filter clogged with oil may be all that is causing this issue.
My 2001 ninja zx6 will
check that the kickstand is depressing the button next to it when you raise it up, sometimes it gets broken or dirty etc.
How do you set the timing on a kawasaki ninja
Ignition timing not normally settable, valve timing align TDC in timing hole, with cam lobes for number one cylnder facing away from lifters, a small spot or arrow on cam sprockets will align with rocker cover gasket surface, turn over by hand one full revolution and rechecked before attempting to start.
