I have recently put a jet kit in my 1999 kawasaki
Your not reaching the RPM level for your rev limiter are you? The rev limiter will automatically shut fire off intermittently to keep the motor from damage at high RPM's. I have to admitt I am not up to par an all these newer bikes, but if you jetted the carbs, then I doubt you have a fuel pump on the bike. Most bikes with fuel pumps use fuel injection! Call the dealer who sold you the jets and ask them what else needs to be done, I am sure they will be glad to help.
Chain tension
Usually you want about 1 -1.6 inches (35-40 mm) from the bottom of the chain to the bottom of the chain when you grab the bottom chain about halfway between the rear sprocket and the front sprocket and move up and down.You should also left the rear wheel off the ground and rotate the chain around both sprockets checking the slack at all points of the chain. If while rotating wheel the chain gets tighter or looser this is a sign that your chain has stretched in one short section and should be replaced. If left on the bike it will either wear out the sprockets a lot faster than normal rate or the chain could break possibly damaging the engine case (very expensive).

a lady asked her question in all capital letter. i though this was a joke, so a just answered of the top of my head, that they 're battery was good and they kept saying that it was good, it was looking like a prank, so i went along with the battery prank and said you need a new one. oh no! i guess it was some of them people from down south that dont take a liken to my kind, so they gave me the thumbs down award. well i apologized and told them that it could be there ignition switch.

For caburator part .. what value of the main jet
A common problem with the Kwakas is they open circuit the spark plug caps. Remove the sparkplugs, Keep them in order & compare them. They should all be the same colour(white/yellow-white).If they arn't which ones arn't the same colour. If it's 1&4 cylinders or 2&3 cylinders this is an indication of a crook coil/spark plug cap on those cylinders. The spark plug colour will help you identify wether its a carby issue or electrical.It could also be caused by the carby balance not being right or a riding valve(tight valve clearance)

for most bikes, you need to buy an aftermarket ignition module/computer module, as the factory one is set to meet emmision controls, and engine protection. the cost varries from bike to bike , but its always worth it if you want to use the full potential of the bike

It would seem a lean air/fuel mix. Pls check your sparkplugs and note color. If it is very light brown almost whitish, then it is confirmed to be lean. If so, possibly an air leak in the airbox/enclosure. Another possibility is if the bike is using aftermarket free breathers such those from K & N. If yes, try restricting the incoming airflow. Temporarily install upholstery foam over the after market air cleaner. You may have to experiment with the thickness.

Brake calipers spongy feel
Does all the usual tricks include wrapping a thick bungee cord around the brake lever and leaving it overnight? That should force any residual air bubbles to the top of the system where the master cylinder should replace them with fluid.
If that does not work try installing some new bleed screws, even speed bleeders.
