I have replaced the battery and it will not hold a...

Three things. The battery, voltage regulator and stator/rotor are all dependent on one another. If the battery is bad it can pull the voltage regulator and stator both down trying to keep it charged. So you need a known good battery to start, then check the output of the regulator with a voltmeter, if that is good, then it will keep the battery charged. If not good check stator output. Somewhere therein lies the problem, as they say.
The engine will misfire and run erratic because it is not getting enough electrical power to run the electronics that control it.
Bottom line, it sounds like the voltage regulator or stator is the problem, which are both easy to check.

Look on the bottom of the transmission, there are two drain plugs. The one in the center is the transmission drain plug and the one on the left side near the front of the oil pan is the engine oil drain.

On the primary side, look on the bottom of the primary cover near the rear end below the derby cover. There's a small "pipe plug" there to drain the oil with.

Engine oil is three quarts with filter.
Transmission is 20-24 ounces
Primary is 36 ounces of oil or fill to bottom of clutch spring with bike standing straight up, do not overfill or your clutch will drag.

Harley-Davidson Syn3 20W50 synthetic oil or equiv.in all three compartments.

2008 dyna lowrider run switch will not activate,

"The two small hydo lines entering it seem to be loose and spring loaded turn screw is also loose"

I think you're referring to the two throttle cables and the throttle lock screw on the bottom of the throttle mechanism.

The "run/stop" switch is located inside the switch housing on the throttle side. It has three wires running to it. If the switch does not work, it may be defective.

To replace the switch, you must remove the two bolt that hold the switch halves together. Carefully seperate the two halves. the "Run/Stop" switch is in the front half of the switch housing. The switch is held in by a couple of small screws. Remove the switch and unsolder the wires taking note of which wire goes where. Resolder the wires to a new switch and install the switch in the housing. Reassemble housing keeping it positioned up firmly against the front brake master cylinder. Check the throttle for proper operation prior to starting the engine.

Need to boost my battery

I'm not absolutely positive on the newer Dyna frames but the older ones had a movable tray that held the battery.

With the seat off, look to see if there is a "jack bolt" just inboard of the battery. If so there should be two bolt on the outside of the frame to the rear of the battery cover. Loosen these two bolts, don't take them out. Now, on the bolt inside the frame, turn it counterclockwise and the battery tray will lower allowing you to remove the chrome top cover and the outer cover. Now you can get to the battery post.

Now, an alternative method of charging the battery is by connecting the positive clamp of your charger to the battery terminal of your starter. Connect the negative clamp to the frame. The large cable that goes to your starter comes directly from the battery and can be used to charge the battery.

Since you have the so called "narrow-glide" front end, like a Sportster, you would find the same fairing as used on FLHX to be huge and not good for handling (excessive bulk). It would also require special brackets. Look at the Hoppe "VanillaZilla" aftermarket kit -- not cheap! -- for your narrow glide. As far as hard bags, there are various aftermarket kits available.

Rear wheel not centre of frame on harley davidson

The easiest way to check rear wheel alignment on a Dyna is by the two little "witness marks" on the rear swing arm. These two marks are just forward of the axle. One on each side of the swingarm. Measure from the mark back to the center of the axle on each side. The distance should be the same with the proper final drive belt tension.

As for the rear wheel being "centered" with the frame, the only way to check that is to take the fuel tank and rear fender off, stretch a string from the center of the steering head along the frame on back across the rear wheel. Simply looking at the way the wheel is positioned in the swingarm may be deceptive. The swingarm may not be symetrical due to the necessity to clear the final drive pulley and such. The engine alignment shouldn't have anything to do with the rear wheel alignment.

For something as serious as wheel alignment within the frame, I'd take the bike to a dealer somewhere and have them check it out. On some bikes, there is supposed to be an offset betweent he front wheel and the rear wheel. Use a piece of straight piece of square aluminum tubing to check wheel alignment.

One plug is constantly fouling

If you're running the correct spark plug, you need to determine what is fouling the plug. Is it gas fouling or oil fouling? If it's gas fouling, what type of fuel delivery system is on the bike, carburator or fuel injection? If it's oil fouling, there could be a broken ring in that cylinder or a bad valve guide or seal.
