I need to remove battery
On the older models this is how you remove the battery. I doubt Harley has changed much but if they did, this may help.
Remove the seat. Just behind the battery between it and the rear fender on the right side of the bike, there are two bolts. Loosen the bolts but don't take them out. Look inside the frame behind the battery and you'll see a "jack bolt". Turning the bolt counterclockwise will lower the battery tray allowing you to get the top cover and surrounding cover off. Then you can get to the battery connections easily.

Battery removal 2002 dyna super
Just inside the frame from the battery, there's a "jackbolt" that raises and lowers the battery tray. Turning the bolt counterclockwise lowers the battery tray and vice versa. You must loosen two bolts on the right side of the frame just behind the battery box between the battery box and the rear fender. Once the battery is lowered, you'll be able to get the top cover off and disconnect the battery cables. Disconnect the negative first when taking the battery out. Connect the negative last when installing the battery.

How do i replace the choke knob on an fxdx
I've changed plenty of cables but never just the knob. Look on the backside and see it there is a locknut. If so, loosen the nut and screw the knob off the cable.

Bike starts first time on choke but soundslike
You may have a vacuum leak on the intake causing the front cylinder to run lean. There is a hose that comes off the backside of the Carb and feeds vacuum to the VOES switch and the petcock. Inspect this hose and I've seen the vacuum operated petcock cause a vacuum leak several times. I'd get rid of the vacuum operated petcock. They are not very reliable. I'd go with a high quality manually operated petcock and plug the vacuum line.
Even if a hydraulic lifter was bleeding down all the way, that tappet might rattle for second or two but the would not miss.

No ignition spark after battery change
Are you sure it has no spark or are assuming that because it cranks and wont start?? It may just be stale gas if you have spark.
Personally, IF it really has no spark before I tried anything else I 'd charge the battery. Some bikes are EXTREMELY intolerant of low voltage levels and while you may have enough juice to turn it over, it may not have enough to run the coils,ignitors,etc.

It ran when you put the new battery in so that tells me its more than likely OK otherwise and the battery may have simply discharged a tad from sitting and now cranking it.
Trickle charge it (2 amp) overnight and try it again.

It's probably something to do with the alarm system. The system may be disarmed and this is it's way of telling you that. I am not very familiar with the original or the aftermarket security systems. Sorry, good luck.
