Depressurize the fuel system and remove the fuel line from the quick connector. Remove the seat and disconnect the negative battery cable. Remove all fuel from the fuel tank. Remove the console and disconnect all wiring. Disconnect the overflow hose. Disconnect the fuel gauge wiring connector along the frame rail directly below the fuel gauge area of the fuel tank. Cold start will not idle
If you have a miss after the engine warms up, you need to determine why. Once you solve this problem, the no idle on cold start will probably be cured as well. Your engine needs three things to run. Fuel, Compression, and Ignition. If one or both cylinders has a miss, it could be either a fuel problem or an ignition problem. If only one cylinder is missing, it could any of the three causing the miss. I'd check the compression on the engine first. It should have about 120 PSI compression with less than 10% variance between the cylinders. If you have checked the plug wires and installed new plugs and it still does this, most likely it's not an ignition problem but I wouldn't rule it out just yet as it could be something to do with the electronics on the bike. The next most likely problem is a fuel problem. It could be a vacuum leak somewhere. Since you didn't tell me whether the bike is fuel injected or carbureted, I will not hazard a guess at where it might be. If it's an electronic problem with the ignition system or the ECM, you'll probably have to take it to a shop with the equipment and knowledge of how to work on it. Sorry I can't tell you more. What I would try is a little fuel injection cleaner poured into the fuel tank. Sometimes this will clean up the parts in the fuel system, whether fuel injected or carbureted, and clear up a problem. It's a long shot but not very expensive. Be careful and do not get this stuff on your paint. It doesn't like paint very much.
Good Luck

Wont turn over
When you say "makes the sound like it wants too", is that the starter motor making the sound, or just a click?
Your heading said "Won't turn over", which means the starter doesn't turn at all.
If it's makes just a single click each time the starter button is pushed, that usually is the starter relay, a $15-$20 part.
