I have a 1999 pontiac sunfire, when it reaches normal temperature when it is running it dies out but after a little while it starts right back up. I've already replaced the coil packs on the ignition module.

Could be condensation in the gas, or the gas is simply old. Could be fuel deliver isn't happening. Could be fuel line clogged or fuel filter clogged.
I'd start by checking fuel pressure....

It should fall between 200 and 250 degrees F, I take it when you say 90, that means 90 degrees Celsius, that equates to 194 degrees F.

You are within range, actually running little bit cooler, which is GREAT!

SCAN CAR FOR A FAULTY COOLANT TEMPERATURE SENSOR.I HAVE SEEN THEM STALL OUT CARS WHEN GOING BAD.

This is not a tranny issue. start with tune up and have a diagnostic run.

so you changed the air temp sensor because ginko wrote the same thing in solution 8 how about coolant temp sensor

if it is a zero tolerance engine there is the possibilty valve damage has occured, depends if you were driving the car and at what speed it happened

It sounds like an airleak on the indution side of the inlet manifold, as the car reaches temperature the aluminium manifold will expand allowing a tiny gap to get bigger.
Try spraying WD40 around the inlet manifold gasket area, if you notice a sudden change in the way the engine is running it is a reasonable indication that some WD40 was just sucked through the leaky gasket and for an instant the car ran on WD40.
The check engine light could be the ECU telling you that you have a lean mixture. (leaking inlet manifold gasket)
