My power windows and locks don't work and the lights on the transmission indicator are not on either.

Sounds like 2 seperate problems but the doors and windows are most likely a bad general module it controls both

Doors wont lock. Windows won't work. Car thinks the door is locked because when I open the hood alarm goes off. Security light is flashing when doors are closed. Locks don't engage when driving...

Window fuse's and relay's may be up under driver or passenger side dash or behind glove box, under the hood and even under the seats, and finally on the ends of the dash. All passenger power windows and locks are controlled thru and get power from the master control switch on the drivers door. Could be a broken wire in the rubber boot going from the door to the body. You will have to eliminate each till you find the culprit. Check that all switches return to neutral when released. It could also be the body control module.

No indicators working found fuse box which fuse?

When you are talking about "indicators" we could assuming that your are refer about signal lights. This work with "flashers" devices.

For 1996 Audi A4 2.8L SFI 6cyl the Flasher is located in front seating area, driver side, under dash, behind dash lower panel, mounted above driver side of steering column.

About generic fuses, open the driver side door. Remove panel on left side of dash. Fuse box is behind panel:

My 2007 RX8 ignition light is on indicating a possible electronics problem. The door lock, the interior and trunk lights are not working. . the radio/CD player does not work and the radio panel does...

Sounds very much like two possibles a short in the fuse box to the non working parts or your battery went dead and was recharged and you did not reset these items. As what U mention all sound like the equipment that needs to be reset when you change a battery or it goes dead.
