2004 Audi s4. After a trip we noticed that the car had some vibration in the stick shift. The next day the engine was running rough(vibrating) upon start and driving it. I also noticed when you push out the clutch it doesn't seem to want to move today. We were told they would pull out the transmission that it could be that....what are your thoughs. No engine code has popped up. All igition coils have been replaced. That was my first thought.

That mechanic wasn't lying. I currently own three of them and I know a lot of people that own them and they all have a rough idle. The engines are internally balanced and they don't have dampeners, so you get the engine vibration transferred to the car and that is what you are feeling.
this is a well known problem with the Audi-transmissions, we do have a lot of failures with them over here in Germany. ;)
There are some software updates available, in many cases this fixed the problem.
Another possibility is a faulty transmission speed sensor, this is causing the hard shift behaviour.
First you should see the dealer to check the transmission control module´s trouble code memory and to check if there is a software update available for your car.
Are you getting any error codes? Is the check engine light on and/or blinking? The vibrating and other symptoms you described are common from shorted ignition coils. It also sounds like there's a separate issue with power steering - check your fluids, pump, and hoses.
IS YOUR LOUD VIBRATION A LOUD RATTLE IF SO IT COULD BE YOUR CAT BREAKING UP THIS WILL CAUSE BAD RUNNING ..GIVE YOUR ENGINE A GOOD REV 3 or 4 TIMES OUT OF GEAR AND LISTEN FOR A RATTLE,,,,, HOPE THIS HELPS IF NOT CHECK THAT THE EXHAUST IS NOT BLOCKED ?? BEST OF LUCK-ELL BOY.
