I bought this car in Jan. of 2009 and it had 149000 miles and ran great. I changed the fuel filter in August 2009 and the car has had a problem ever since. When I accelerate it has a check engine light on the dash that will start to flash if I accelerate hard. If I just accelerate real slow It is not a problem. I also went from getting around 41 mpg to about 29 mpg. When I go to a parts store and they read the code it is saying a miss fire on cylinder 3. I have parts stores that want to sell me knew plug wires, heres the thing, If it was the plug wires it would have acted that way before I changed the fuel filter. I used the correct fuel filter and the flow is the correct direction. I think I might have air in the fuel line or clogged up the number 3 fuel injector when I changed the fuel filter. However I can't find how to bleed the fuel system to ensure that there is not air in the fuel system.

For one there wouldn't be air in the fuel system. If you think the fuel injectors are clogged at all then run some injector cleaner through it. If you haven't changed the plugs in wires since owning the vehicle I would do that as well.
Thank you,

No it doesn't have fuel. What test did you do.? The fuel filter is dirty or the fuel pump is mechanically bound once in awhile.

The fuel filter is only about 5 bucks worth of work/material. Most of the time you have to get 3/8 fuel line and clamps and a filter with male adapters and just cut out the old one. But it's still a 20 minute job. Also try some dry gas or fuel treatment. If you change it and it's still acting up I think a Vacuum leak or a weak coil is the culprit. Hope this helps.
