I have a 2006 PT Crusier LTD and when I stop it idles rough. I took it into the dealership and was told that I had a bad motor mount. I had it replaced and had minimal improvement. In addition when accelerating the engine is very loud......any ideas?

you would need to do an injector balance test with a scan tool to see how the injector reacts to the test. rough idle my be caused from a number of issues including bad motor mounts, bad gas, incorrect spark plugs, or incorrect spark plug gap, bad idle air control valve, air in cooling sys, etc....
First Check for vacuum leak. My next step would be cleaning the I.A.C. ( idle air control ) Its common to find it clogged up with carbon. Also a bad mass air flow could cause it. ( easy solution to mass air flow, you can do the relearn procedure to see if solves it)
If it only happens in cold weather, check your intake manifold bolts for tightness. #5 & #6 by the firewall are easiest to check. Some people will find these not even hand tight = rough running car.
However, if (when cold) your car is vibrating at idle IN GEAR and stopped, this would be a motor mount on Envoys and Trailblazer, very common.
Fan shouldn't turn by itself, you may have a bad fan clutch.
Check to see if theres a recall on the engine mounts on your vehicle. It's very unusual they need to be replaced after 3 yrs. They should last the life of the vehicle UNLESS it was in deep water or is in extreme cold or hot temperatures.
I have a 2006 with 37800 miles was told today that the fan motor and radiator must be replaced. When the car started to overheat due to the fan motor not running fast enough it blew the freon out too so now a/c wont work either. The bill is close to 1000.00 Dodge offer to pay for labor as GOOD WILL GESTURE 144.00 to be exact. I have taken it in over and over with the same complaint you have described and was told to get a tune up so I did. Warranty espired exactly 3 weeks ago. My sugestiojn would be to sell the damn thing!
