If it's running rough, chances are that it's misfiring. If the Check Engine light is flashing/blinking, it is definitely misfiring.
If that's the case, drive it as little as possible... Or straight to the mechanic because the more you drive it while it's misfiring, the higher the chance is of you ruining your catalytic converter.

If you live near an AutoZone they used to offer free check engine light diagnostics.
See what code they can retreive from the computer with their device and check it against the list of codes. It may not just be a missing Gas cap code. There are hundreds of codes computers can return.

If you brought your car to Honda for service, they probably forgot to reset the maintenance reminder. If you took it to another shop, they probably did not know how to reset it. Anyway, the reset procedure is:

Put your key in the ignition
Turn the key to the II position for a couple of seconds
Then turn the key to the off position
Now push and hold in the odometer reset button
While still holding the odometer reset button, turn the key back to the II position
Hold for I think 10 seconds or so and your maintenance reminder light should reset it self.

I had this happen on my 03accord. You need to check your fuel cap, make sure it is tight. When you fuel up tighten it several times(hearing clicking). A honda mechanic out here told me this is an issue hondas have. If you make sure to do that you shouldn't have that trigger the dash light anymore.
I thought i needed a diagnostic done and he told me to try this first, tighten cap, then turn on car. It went away. Ever since(two years ago) i make sure to tighten cap a full three or so turns.
