FIRING ORDERS NOTE: To avoid confusion, remove and tag the spark plug wires one at a time, for replacement. If a distributor is not keyed for installation with only one orientation, it could have been removed previously and rewired. The resultant wiring would hold the correct firing order, but could change the relative placement of the plug towers in relation to the engine. For this reason it is imperative that you label all wires before disconnecting any of them. Also, before removal, compare the current wiring with the accompanying illustrations. If the current wiring does not match, make notes in your book to reflect how your engine is wired. Rough running

Computers aren't ALWAYS correct. If a code wasn't cleared after the original problem, it will read the same codes off to the diagnostic. I would remove the wire connector to each injector while it's running. If one of them makes no difference THAT is your culprit. Let me know please!

Runs rough, misses, sometimes then clears up.

You have a cylinder misfire. You need to check the distributor, wires, and pull the plugs because something is not firing the fuel mixture in one or more of your cylinders at timew. you can do the plugs yourself for the most part. I dont know how the 6 cyl looks in the engine compartment of the wrangler, but from my experience with a 96 XJ, number 6 cylinder is very difficult to get to because of the interior air intake vents. if all the plugs seem fine, you may want to take it into a shop for a distrubutor and wire check

1999 Jeep wrangler runs rough

Check the gas, could be water in it or drive the car with a fuel pressure tester connected to it and watch to see if you lose pressure.
Normal pressure while driving is about 30 to 40 psi
