I have no experience with this but the thought that comes to mind is a pocket of air in the engine being transferred through the heater hoses. LONG SHOT a wild guess.
I think if it were with the engine air it would reduce the performance of the car.
I found this link with many complaints about noise and the odd thing some sound like yours, solved a couple by rotating the front tires. Odd but I have put the link on here.

alot of times when a car is shaking in the rain its bad spark plug wwires spray them with a spray bottle and see if u get any result if so change them out if you do it at night ull be able to see it sparking on the water

SOUND LIKE PROBLEM COULD BE KEY CODE.KEY COULD BE WORN DAMAGED.FAULT IN ECM OR IMMOBILIZER CONTROL MODULE. Try cleaning the Mass airflow sensor and replacing the air filter. You can buy the spray MAF sensor cleaner from any auto parts store for about $6.00, ask the parts guy how to use it.
