I think you will need to be a bit clearer with your description of the problem. Are you saying ... It runs bad until you hear this thud then it runs good. But it is still slow taking off from a stop? Or ... when you take off from a stop it is very slow until you hear this thud then it takes off as normal. Are you certain this thud is coming from the engine. Does it sound like it is coming from any particular location under the hood? For someone to be able to help you on an online site like this you need to be very detailed in explaining the problem.
my 98 passat estate has a fob with the drivers key which activates the alarm in the boot,bit like an immobiliser, just put it in the hole located near or on the alarm,should hear it beep.don't know if its a factory fit alarm.hope this was helpful.
chances are the spring that opens the flap is weak,just replace the spring.if it gets stuck shut pull away the carpet/trim from inside the trunk to get to the flap wire.

Just happened to me in a 2006 VW Passat 2.0T - Automatic. You simply need to depress the brake and then press the button on the shift lever 3 times. You will then hear the key being released and you can pull it out.
when you are looking at the engine pull off the plastic cover on top then the front cover that covers you timing belt there is a wire harness tha goes right to it in the left upper coner two ten mil bolts and it comes off careful not to drop bolts down in belt that could be bad. it is that easy
