Do you have a check engine light that is flashing, if it is you need to have the fault codes checked with a scan tool to see what is causing this.

have the battery load tested for a dead cell. Check that the battery posts and terminals are shiny clean and tight.

Flashing "check engine" light means to get it checked now.
A lot of parts stores will check it for free to find out the codes causing the malfunction.
(I'll bet you have a misfire on one of your cylinders.)
